I am not sure what you are trying to measure. The version with the red cross is correct. There is not any measuring done to imaginary points inside the construction.
You get a thin plate as a straight edge and cut out a “bite” to go around the sheerguard/gunwhale/rubbing strake so that you can find the point on the decke where the side of the boat and top of deck intersect. This is the sheerline. It is not allowed to be convex (go up) between the stations 1 and 2. The side decks are then measured from this line on the deck.
